Push Knob and Load New Filament

While printing with multiple or even a single color multiple times throughout the print the extruder moves to the side, unloads the filament and starts beeping asking to push the knob and reload the filament. How can I fix this issue?

Your extruder filament sensor may be at the root of this.  Check there are no fine strings, debris or dust in there and that it is not jamming.

Where would these strings be? It still prints and extrudes for some time before it stops so I don't see how there'd be strings affecting it?

Anywhere they might obstruct sensor operation - spiderweb fine strings turn up in the oddest places and sometimes they jam things.

This is the "normal" behavior when filament runout is detected. When the MMU2 is installed the filament runout is trigged by the FINDA and not by the IR-sensor in the extruder. So most likely you have the FINDA placed a little too high so it sometimes triggers the runout see: https://help.prusa3d.com/article/finda-setup-and-troubleshooting_2250 for help.
