I searched for quite some time, and the only way to do it seems to be by hacking through the Slic3r generated gcode. Or.... use S3D.

I thought you could do this using a modifier mesh. Slic3r's modifier meshes are amazing, but temperature control does not seem to be one of the setting you can change.

Note that the latest Slic3r you can "split the model" and not just add your own .stl as a bounding box to change setting in.
But sadly, temperature is not one you can change, so your best bet is to edit the GCODE and add a temperature change at the correct Z value.
