Slic3r PE wants to fill something I don't want filled

If any Slic3r experts are around I could use your help. I've spent the day modelling something to hold oily cotton balls on a bathroom counter. The cylinder cutout is for the oil, the half sphere is for a cotton ball. Slic3r PE Preview is showing me that it intends to fill the hemisphere. Can anyone tell me what I've done wrong?

Appreciate the help. Oh, and this will be single color, but my printer is an MK3 MMU 2.0, so I asked for help on this forum.

shouldn't be a problem
downloaded the cup,
loaded in Slic3r, found it standing on the rim of the cup,
sliced, and cup wasn't filled,
so rotated -90 degrees on X axis, and sliced with cup down
and again, it seemed to slice ok.

what filament are you using?

Hi joan.

I see so many posts from you, and am honored that you are helping me. But I think there's a bit of confusion here. It's not that the STL file is 90 degrees rotated. It's that the base wants to fill. Let's see if I can post 2000 words worth of pictures to show the problem.

Here you can see that I have a watertight object (rotated in a position easily printed)

And here you can see that it's infilled. If I go up a few layers, the hollow hemisphere winds up with a solid top.

I'm confused. I really can't see any reason for this fill.

DERP!! I figured it out.
When I made the two items I had a hollow ball with a thick skin, thinking I needed the cap. I sliced it in half and used that for the base, but never got rid of the outside layer of the hemisphere. So I had a fake inside image which was covered up by the outside walls. Usually I do a great job of making things manifold, but I never carry one object into another one like I did here.
