 I guess  my question is how I manually pull the filament out. I can heat up the nozzle and remove it from the printer head manually but, how I pull the rest from the extruder. 

So, it seems that the extruder ground the filament now. Not sure it is the problem but definitely it is not doing anything to unload.

I don't have very large experience either with my Mini (used since beginning January 21). Once I have had a broken PLA filament after the "tractor engine". I strongly pulled off the filament after lifting the orange lever behind the Z axis. Then the filament seemed irregular thus it was a brand new one, opened a few days ago.
These I tried Prusa filament PETG and a first print was ok but the second I had the same problem appearing  with an unfinished part (screen saying print 100%). Pulling off was not efficient and I performed discarding the filament after unscrewing the nuts keeping the transparent hose. You may use the small black wrench you got with the Mini to do this it may help. Don't hesitate to unscrew the parts regarding all the filament track, including nozzle (be careful with the high temperature if it was in use just before). 

Today issue, again, the PETG filament seems irregular on 20 cm thus it was a brand new one, opened yesterday. I read Prusa filaments are less likely than other brands to have some irregularities in the diameter...

Calibration : I have had to go to -1.450 with PLA et -1.533 with PETG. Considering, some topics,  I found the absolute value was higher of many other users (> -0,800 even -0,650), but it works for me and printed parts are OK. To avoid some possible freezing due the very short distance between the part and the nozzle I tried to up-level a bit but it's immediately not good. 

The very important thing is to have a very clean hotbed, using isopropyl alcohol 90% by example before printing, to make the filament gluing the hotbed  and check the filament is correctly stuck everywhere to the plate during first layer calibration.

Thanks for the info. 

I was brave enough and I put apart the extruder to remove the jammed filament. I also cleaned the cogs. 

I switched it on and I did the wizard test which it FAILED. F!

It seems that it failed the x-axis. I knew I would need to do some tweaking but I wasn't expecting not even able to print something.

I switched off the printer and when I came back to do more calibrations there was very little plastic coming out until it stopped.

Don't be in a hurry to switch off, allow the machine to cool itself first.

You have been stressing it a bit, probably you just need to loosen and retighten the connections you made when you first set up the printer.
