Printing sequentially with a filament change set across all the objects
I've begun to try out the printing sequentially features as well as using filament changes and wanted to combine the two to save time and effort. As soon as I tick off the "Complete individual objects" however it seems to want override the set color change by doing exactly what it says it's going to do and well completes each of the objects entirely before moving on to the next... Is there a function to have it print out the first layer of each object in the first desired color sequentially and then change filament and complete the second color on each object?

The print individual objects option is not compatible with the colour change function. The colour change option disappears when individual is set.

Try asking one of the developers over on the Prusa slicer GitHub. This is a mainly user to user forum.
As it’s open source you could always make it capable of doing that if you have the skills. If not then I guess you are back to asking the devs like the rest of us.
Here is a PoC that may(or may not) help you. It was done a long time ago to satisfy "why not?" and "You can't". It includes a .3mf file that shows one way to get different colours while doing spiral print. Not sure if this is what you are looking for, but have a look. The KEY to changing colours while doing "vase mode" is to make sure the FIRST object DOES NOT have a colour change(in the version of PS it was tested with). That is why the sacrificial ring exists. Too small to print, but meets the first object requirement.
