Multi material print squishing all layers after the first layer with the z-axis?

Using a 3dchameleon as my MMU (which is functioning correctly for now)  but I am having issues where if and only if I am printing a multi material print with prusaslicer, the first layer prints beautifully but every layer after that squishes into the bed, and the nozzle scrapes against the bed as well. 

ALTHOUGH If from this exact same print/settings, load in a calibration cube, only change being removing the MMU wipe tower, the Z axis prints perfectly the whole print and the cube comes out 100%. 

ALSO, I can see with my CR touch, that when it adjusts up and down to measure the bed level mesh, the z axis moves fine. If I move it manually with the LCD screen it also moves perfectly. 

I am on an ender 3 v2, with the 3dchameleon as my extruder/MMU. My printer z axis functions correctly with CURA or with PRUSA (with single color only).
