Hi all! First post and first issue I've had with PrusaSlicer. (At least I'm pretty sure it's the slicer and it's probably some issue with my setup.)

The printer: CR-10S

The control: Octoprint -> Klipper > BigTreeTech SKR Mini E3 v2.0

The Slicer: PrusaSlicer, using a hand-copied (and slightly modified) config for the CR-10 which is bundled in SuperSlicer.

The issue: my Z axis, when printing files made by the slicer, seems to move at half the height it should. In all other printer operations such as manual moves and gcode commands both from the front panel and sent via terminal, the Z axis moves the expected distance. However, as soon as the printer finishes my custom gcode (bed leveling routine) at the beginning of the file and moves to the starter line, it seems like the Z axis is halfed.

First layer is way too thin in spite of z calibration with the paper test.

Models come out at half their intended height. Z and X axes move correctly. I was thinking maybe steps/mm, but as noted before, all manual movements are correct. There's gotta be something I'm missing in the slicer.

I’ve got a cr10s with the original board but running marlin thd firmware and it prints fine from Prusa Slicer files. Then again you have 3 different mods, any of which could be causing you issues, octoprint, klipper and the sk board. 
Post a saved project .3mf file that exhibits the problem (zip it up or the forum won’t accept it) and at least that way we can have a look at the setup for anything out of the ordinary. If it’s small enough I can even give printing it a go. 
Also what version of PS are you running ?

Thanks for the reply - I'm not actually sure what fixed my issue (changing too many variables at once). I'll have to see how a test model prints. A few people on the Prusa Discord were singing Klipper's praises so I'm excited to see how it performs compared to Marlin.
