Automatically adding a topping

I am willing to print a paint holder look like this:

but Prusa slicer slice it like this:

where it automatically fill up top cover. How can I remove them?

That is usually (almost always) down to a broken model. Fix the model and it will slice properly. 
If you are on windows then there should be an option in Prusa slicer called fix through netfabb , that can often fix a broken model automatically. 

You would have to post either a saved project file from PS (preferred) or the model file to be certain. Remember you have to zip up files to attach them to the forum.

Where did you get the part file?

If it is your own work you probably have a computed difference issue.  If the cut-out height within a shape differs in the unpteenth decimal place from that of outer case then it's possible to leave a micro-thin layer in the output file.

The answer is to add a little to the height of any cut-out to make sure the inner difference fully penetrates the outer.
