Keep in mind that when a tool is parked or picked up the steppers are in a very different mode from when they are printing. Way more torque so the X carriage can shove the locking mechanism. As such, issues related to this won’t show up with one extruder and the issue can easily get reversed when a tool change happens. Check all your grub screws on the stepper pullys.

@blauzahn Great post , When i was working with them we had gone through the usual checks of the retightening the dock pins, calibrations, etc... We have checked the belt tensions , the shifts seem to bulge ( while looking at the front of the machine ) toward the left on X and towards the front on Y . But i want to further thank you for the post. While reading this post ( AND on the chat with Prusa and dismantling the back of the machine ) Checking the docks out they are super tight . I mean You can not move them at all BUT one of the docks is sitting further back by about 3.5mm than the other. I followed the links you had provided to the dock bolt and read the other assembly issues, although my dock fixing bolt isn't loose i can tell by others its possible during the install of these the "crunch" of getting these in may have fragments pieces from the metal pieces pulling together. Prusa support was directing me to the same area and i was sending them photos of the docks and measurements and they had suggested a level to see the exact alignment.
Tomorrow this is going to be the project of taking them off cleaning the area and possibly sanding the blocks to get a more smoother fit. Prusa support there really isn't an exact clearance measurement for the dock to belt to get a good idea as to what is needed. They stated the absolut more important part is as perfectly match aligned as possible. It is funny even those they are tight as hell as instructed the still off and its almost impossible to see until i put a level up to them .

I have the exact same issue.
Printing a model with a single tool works well. As soon as an additional tool is involved, I get those layers misaligned when tools are changed.
I checked and the tools are aligned and docks are tight.

For the most part, the machines about 95% of the way there vast majority of all the layering issues have been adjusted and fixed from repositioning of the docs . Just because they are tight does not necessarily mean that they are properly aligned either . My docs were originally tight enough on the rail to the point we probably could’ve lifted the machine with them. It was only upon doing a few measurements and checks the sent photos to support to realize they were off and only literally a mm or two . It took the removal and reinstall of them a total of 3 times to have them perfectly flush and solid to the rail .
the measurements from the belts to the back of the docks on, mine were just about 2 mm clearance for them to be aligned perfectly with both . also on the front end, I had checked to make sure with the guidelines on the rail as my reference that they were aligned. the way I got them to fit in the rail was taking a fine file and on the metal part of the dock itself file the top and bottom sections to allow it to fit easily into the channel but tight as well and once I tightened it down when it got flush.
the only remaining issue is that occasionally during a swap when that first layer of the second extruder is laid down it’s off by .5 mm leaving a line across the object. But it doesn’t happen all the time .
