So, I had a filament jam and had to disassemble the extruder to clear it.  Reassembled it and figured I should run the first layer calibration.  Well, the first time I tried to run it the filament loaded to the nozzle, then retracted, then loaded again and retracted yet again, error on the screen with MMU2S load failure, but the printer continued and tried to run the calibration anyway with no filament loaded.

I flashed the firmware for the MK3S and the MMU2S, tried to load filament to nozzle.   During the filament load, I selected filament 1 and the selector moves across and stops at filament 1 briefly, then all 5 lights flash red a few times then the selector moves back across to the right then back to filament 1 and flashes red yet again and continues this cycle until unit is powered off.  I've checked the selector for broken filament and there's nothing it it (selector wouldn't move if there was).  So, I'm at a loss for what is causing it to cycle through the same thing over and over and not load the filament.

When you reassembled the extruder you likely didn't get the IR sensor/tower/flag/tension set back quite right. I've recently been through a lot of pain having to rebuild my extruder multiple times, here are my suggestions:

1) Skip the built-in Live Z calibration and make yourself a 75x75x0.2 square and slice it for the plain printer (e.g. MK3S).

2) Get yourself a good test print (again sliced for the plain printer). I use a 20x20x20 cube.

3) Disconnect the MMU (data cable and PTFE to extruder).

4) Turn off the IR sensor.

5) Run the XYZ calibration process.

6) Use your square from #1 to dial in your Live Z.

7) Enable the IR sensor

8) Repeat printing your test print from #2 until you get through the whole print with no false IR issues.

9) Reconnect the MMU.
