Can't insert Allen Wrench into Bondtech gears anymore (and other problems)

I just got my MMU2S up and running three weeks ago. Struggled a little bit with the IR sensor (which is normal from what I have read) but I got it working well. Printed for a couple weeks with no problems. Then I had an X axis crash. The middle of my X axis tends to dry out once every three months or so, I expect this is because that's where I do the most of my printing, which leads to the extruder not travelling to the middle without sufficient lubrication - this was my fault. I lubricated and everything seemed fine. I took the moment to adjust my filament buffer location, shorten up my bowden tubes to reduce unnecessary friction, and fully implement my dry box. I then tried, unsuccessfully, for a couple days to get filament to load to the nozzle. I probably spent 4 hours total just running the Load to Nozzle routine without checking the IR Sensor. Turns out it probably got tweaked in the X axis crash, so it was registering filament in the extruder when it wasn't there. I adjusted the chimney again, put the 1.5mm allen wrench into the gears, etc. Things seemed fine. Tried to load filament to the nozzle again, this time the filament went to the extruder, but is getting chewed up by the gears and not going into the extruder any further. I checked the E axis screw, loosened it and re-aligned it a bit (seemed fine already). Nothing changed. Now I can't get the allen wrench into the gears even when loosening the tension screw significantly. I'm at a loss. I can't figure out what I've done wrong. Do I have a clog?

TLDR - X axis crash led to IR Sensor needing to be adjusted which lead to bondtech gears chewing filament and not pushing further into extruder. Now can't do IR Sensor tests with allen wrench anymore.
