MK3S Self Printed Parts
I purchased the MK3 to MK3S upgrade kit (self-printed parts). The problem is that I have not been able to print the new parts using PETG. I'm using the supplied spool of PETG and Gcode provided by Prusa with no luck. I've never been able to print PETG with consistent success on the MK3. I've tried tinkering with some settings in Prusa Slicer with the STL files as well with little luck. It looks like I'm having similar problems to what is in this post.
What's the disadvantages/advantages of printing all these parts in black ABS? Most of the time I print with ABS with good results.

I would suggest that your Z if likely off. PETG is very sensitive to an incorrect live Z.
My printer has always worked with PETG. In fact, it sticks too much.

If you print the extruder parts in ABS and they fit - you'll be happy you used ABS (usual issue is size is a bit off). PETG has been melting and causing problems like extruder sag, PINDA sag, etc.

PLA lays down great with current Live-Z. From there do you suggest more negative or positive adjustment? I'm currently set at -0.625.

I would find a first layer test on thingverse and slice it for PETG. Then I start testing at -0.500 and lower the live Z until it makes good adhesion. I have found that PETG does not like too low or too high a Z. I usually used the Z My Way 75mm square.
