Have you Lubed the smooth rods and bearings? 
a couple of drops of light oil smeared on the rods, may well help

I have not, I'll get some oil tonight and report back!

Unfortunately putting oil on the smooth rods has not solved the issue and the y axis is still crashing just as often it seems. Any other ideas?
