HELP: Z-Axis Calibration Fail // HotEnd Replaced

I recently needed to replace a few parts on my Mk3, including the heating element for the hotend.  I figured I'd give a new hotend a try so I ordered one the Zodiak/Phaetus Hotends ( I don't think they're available anymore, but here is a link to the datasheet).  After reassembling everything, I cannot get the self-calibration to complete, I continuously get the "Check Axes" error.  This error is occurring AFTER it scrolls all the way vertically on the Z-Axis when the head gets to the bed.  I've checked that the PINDA sensor is registering a metal object.  The only thing I can think of is if the PINDA sensor is not set at the correct height.  It appears this hotend does not sit quite as low as the E3D hotend the printer came with, but it does clear the lower fan shroud.  The printer is running the latest firmware, I've also done a complete memory reset.

**Quick Update - I did notice they offer an extruder mount in the STL files, would that possibly effect the Z-Axis calibration?
