XY-Axis length failing during self test

This is not a new printer, and I've had it for about a year. I accidentally leaned on the front reset button an defaulted my printer. The wizard popped up and I allowed it to run. Now for the life of me I can't get it passed the length test. 

 I know the printer uses magic instead of endstops so I've made sure it's completely clear (Prusa's own lackluster troubleshooting suggested this and only this as a potential issue). The cable bundle is clear, no wirese are getting in the way, zipties all out of the way, and it's hitting the sides, but it just keeps failing. I loosed the back of the x-carriage and it passed but then failed on the y-length. So i checked the Y carriage. U-bolts all correctly tightened, not too much, not too little. bearings centered, belt strumming like a guitar, so I start the self test again...X-Axis length...which had passed not 30 seconds ago. I swear this machine hates me.

Sounds like you hit the high points. It's also worth checking the drive gears aren't moving on the shaft. Also, check for any sticky spots when you move X and Y stop to stop (powered off).  A drop or two of oil on the rods can also rule out dry binding bearings.

Sorry, hit the 'high points'? I also have lubricated the rods. I cant find any sticky points

Not a common problem, but once in a while a factory reset with data clear can clear corrupted calibration constants.

Try doing a SELF TEST.  That can reset a couple of constants.  And if that doesn't help, then read up on doing a factory reset and select DATA CLEAR.  This wipes the EEPROM and requires running the wizard and all calibrations. 

ps: By high points, I meant you've done most of the obvious things to try.

Oh, yeah...this isn't the first time I've had to basically rebuild the printer due to issues. It's printing again...I just bypassed self-test. XYZ says I'm all perpendicular, so at this point it's either too much resistance from the bearing (please god no) or your suggestion with the EEPROM. since I'm printing, i'll leave that one for a bit and see how I go.
