Different Print Result with new Firmware

a few weeks ago I installed the new firmware on my Prusa I3 MK2S. And I really need to say, that the overall results were amazing. I am creating the gcode with Slic3r using the new "linear advance" setting and the printing time improved by 30% with little to no effect on printing quality.
But there is one specific model that I am having problems with. I have added the screenshots below. The big model (2inch overall) was printed with the old firmware with standard ".2mm"-settings. The smaller model (1 inch overall) was printed with several settings (with linear advance, without linear advance) but it always looks like in the picture. The square holes look very uneven and have different sizes. And the whole grid looks "blurred".
Maybe the old print was underextruded, but there need to be some way to make the new print look better!
