While I was on vacation, Prusa shipped replacement PTFE tubes. They're 42mm vs the 41 I've seen here, and I'm experiencing the issues with alignment I had upon first assembly...the MUX doesn't sit down on the tube, causing mis-alignment with the bolt that holds it in place. Trimming them slightly would interfere with the bevels placed there by Prusa .

I had major headaches with PLA clogging and reasonable success with ABS, So I've got to be reasonably close as there's plenty of evidence the design is sound, I just can't seem to make it work here.

When installing the PTFE tube, did you loosen the heat break by half a turn first?

If you do that, lock the PTFE in place with the black ring and then tighten the heat break, you may find you can get the screw through the MUX with a little downward pressure on the MUX.

Thing is, the PTFE tube must not be able to move. If you have to, take 0.5mm off the top of the tube. The top taper should not be affected much.

That is intersting. I had the same problem and solved it by drilling out the multiplexer about 1 mm.
This seems to work so far...

Where did I miss the part about loosening the heat break? I don't recall seeing that in the upgrade manual .

Yeah, it's not in the manual. I have posted this a few times on these forums and it comes from my experiences with installing PTFE tubes.

The problem I find is that because the locking ring needs to but lifted up, doing so can also lift the PTFE tube slightly.

There was a ridge in the heatbreak, polished it, seasoned the nozzle (dipped some filament in Canola Oil, pushed it through the nozzle), and got a successful PLA benchy to print!!

Honestly, I'm pretty sure it was the heatbreak that was causing all the heartache.
