Firmware Upgrade to 3.9.3

I have a I3MK2s that was upgraded to I3 MK2.5s. I have not yet installed the tilted fan upgrades. I upgraded my firmware to 3.9.3-3556. Now when I got to make something it runs the first pass of 49 points and the extruder goes to the change filament position and wants me to remove the filament and the cycle repeats. So, I'm not sure where to go from here.

RE: Firmware Upgrade to 3.9.3

I thought I would give some more information that might be helpful. Originally, I purchased i3 MK2S. I then purchased the 2.5s upgrade which included the removable bed, PINDA, filament sensor etc. and I think I printed the new extruder parts. The printer I have selected in the PrusaSlicer is "Orininal Prusa i3 MK2.5s. When I did the firmware update the printer alerted me that I had a different printer. It was indicated as a i3 MK2s and now it has changed to i3 MK2.5s. I would expect that...right and I chose the correct firmware for i3 MK2.5s. I'm not sure why it no longer completes the mesh bed leveling with 49 points with magnet compensation on? Thank you for helping me.
