Print misalignment after filament runout

Hey all,

I wanted to share this and see how widespread an issue it is. I have a small print farm (currently 15 MINI+ and 1 MK3S) and have discovered something really disheartening that I haven't been able to figure out. On ALL of our MINIs, if the filament runs out, the print never quite lines up after the filament change. This is to the point that we can't rely on the printer to successfully pick up where it left off anymore, as the resulting parts are noticeably out of alignment to the point that I can't sell them.

So my question to all of you is: have you discovered this problem? I'm pretty sure you'd see this if you were to try. I want to talk to Prusa about it but we've just had no time to think about it... instead we have to weigh our filament spools and use as much of a roll as possible. The MK3S doesn't have this problem, so we're constantly printing partial rolls on the MK3 to use up the last bits of each roll. Really, really labor intensive.

If you do have this issue, have you tried to fix it? Have you had success? Thanks for any insight you might have!

the Mini and the mk3 all use sensorless homing, 
If there is any friction on the X or Y axis you can get erratic homing
Have you lubricated the smooth rods and bearings recently?

Do you usually lubricate the axes after receiving your brand new printer from the factory? This is a persistent issue for us whether it's a brand new printer that's just been assembled all the way to our oldest MINI which is nearly a year old.

I always lube my linear bearings during the assembly process. 

I know the guide says you don't have to... but it does not say, you must not lube... so I do what makes me feel better... I lube the linear bearings. 
I have used three different types of low viscosity grease and also precision light machine oil, on different printers, and they all run fine!
