Auto Cooling Issue on Mini+ with Input Shaper Profile?

Two Benchy 3D Prints, one with issues with the cabin and smokestack and the other printed with minimal problems.

I recently bought a used Mini+, and after checking the belt tension, running my first layer calibration, and replacing the nozzle, I decided to slice a Benchy using the Mini+ Input Shaped Profile. The first print (on the left) looked fine up until the walls of the cabin and smokestack.

I then tried unchecking “Enable auto cooling” in PrusaSlicer and reprinted the Benchy using the input shaper profile. The result (on the right) was much better.

Does anyone have insights into why auto cooling would cause the issues? Could something else be causing this?
