Calibration Completion Issue

I have been printing with my MK3/MK4 for a couple years. I have just completed building the Enclosure for it. I am not sure if I made a slicer change or what. But, when I begin a new print, the printer indicates that I need to finish the calibration process. All of the processes are checked GREEN except the one where I am supposed to touch the nozzle. When I follow the procedure I do not receive an acknowledgement that the nozzle has been touched. After several attempts I abort. This also results in the "Z-Axis" calibration not receiving the green check mark. I seem to recall that I had this same issue upon completing the MK-3 construction. Eventually, after several attempts, the printer did acknowledge the touching.

So, I ultimately select Ignore to bypass the calibration steps and continue with the printing. I am then presented with a notice that the g-code does not, or is not, fully compatible with the printer. This is where I assume that the printer I have assigned in the Prusa Slicer version. 2.9.4.... is not correct. I have changed this selection a couple of times to a selection I believe to be correct. None of my selections have solved that issue. I then elect to continue with the print. The final result appears to be a perfect print from what I am able to tell. Still, I am concerned about the warnings that appear when I initiate a new print and I would like to resolve these conflicts and I am seeking information to do so.

The printer I originally purchased was the MK-3. I went through the upgrade process stepwise to the present configuration, which is the MK-4iS. I have the most recent Firmware in the printer (6.4.0+11974 [Boot Loader 2.5.8]), and the latest software version for the Slicer (2.9.4). I am not using an MMU at this time (yet). I am Extremely pleased with the PRUSA products, their quality and modification instructions.

I have the same problem.
I have an MK4s MMU3. Recently it has not been printing the first layer correctly. I think the height of the Z axis is no longer correct. Because the filament is being dragged along, it has already ruined two hotends for me. I can also see a depression on the print bed at the spot where the printer extrudes the first filament. I have already calibrated the Z axis several times. It had no effect at all. The message that the G-code (PrusaSlicer) is incorrect keeps appearing as well.
I hope someone from the community has a solution.

Addition: I did the updates to: Firmware printer (6.4.0+11974 [Boot Loader 2.5.8]), software version Slicer (2.9.4)

There are multiple documented cases of z-axis problems, even damaged build plates, with firmware 6.4.0.  Try reverting to 6.2.6.
