I have a mysterious box, it looks like a printable object, showing up in the slicer when I insert an STL, while it disappears after the slice this is not a part of the STL and it cannot be deleted. Any ideas?

Without a photo or--ideally--a .3mf project file it's guess work but it could be a) a divine sign that a treasure chest is coming your way in the future or b) much more likely, you have the wipe tower turned on in Print Settings/Multiple Extruders. 

Best way to get quality advice here is to save your project from PRusaslicer's Save menu as a .3mf file, zip it. And upload it here. You have to zip it or the forum software will not accept it. This way we can see all your settings.

I'm going to guess that you have a printer capable of multimaterial configured and its the wipe tower.  If enabled it needs a block to print the material to so its added to the plate automatically to show you where the purge block will be printed.

I saw that in a model I sliced yesterday (the Mini+ LCD back panel). I think it is for defining a different fill in that region. Mystery translucent box around part of the model that disappears in the sliced view.

Unlikely though. The OP said it can't be deleted. You can select and delete modifier meshes.
