can someone help me, give some tips, how to design (Dimension, cap between the parts) and print e.g. 3 parts in one, but so they do not stick together. (like the gear box example)

trial and error...
are all parts printed?
holes tend to print smaller as the filament tends to shrink in.
consider cleaning holes with reamers or drills.
consider allowing say 0.25mm on parts to insert into other parts. if they are moving parts, lubrication will reduce insertion issues
if parts are printed in different orientations you will get different results. circular holes are better printed vertically, they tend to become oval if printed horizontally
some people use hexagonal or octagonal holes to reduce these problems

Tolerance is the name of the game. You might find it useful to download and print some of the tolerance tests to see just how close you can get parts to print without binding. View the sliced parts in your slicer preview mode to see how the parts fit together.

I can routinely get by with 0.2mm and 0.15mm if I spend some time on it. I'll generally add 0.2mm clearance to screw thread faces on one part for better fit.
If you're not using it, Fusion 360 makes modeling these parts pretty easy.
