Zip the .3mf and post it here. It will contain both your part and your settings for us to diagnose.

When you are asked for your project file what is meant is your 3mf file saved from within Prusa Slicer. Not just a 3mf file. When it is saved from PS the 3mf ALSO includes a copy of ALL your settings, the 3 profiles you are using, any modifiers, etc etc. We can check everything then.
The 3mf file you provided appears to be fromother design software as it contains zero prusa slicer settings. I should also point out that the model is non manifold and has 36 open edges, which is basically all of them. While I don't think this is contributing to the problem in this case that can not be ruled out. If you want a simple cube to calibrate with that doesn't have errors just add a primitive from within PS.
See those print defects look like what you get when the print pauses for some reason. Those reasons are varied. I have seen similar be due to people running a time-lapse picture setup, I've seen them as a result of printer firmware saving position on each layer (a particular problem with some elegoo printer firmware). I have seen then when people have used octoprint that has been incorrectly setup (again for octolapse) etc.

I think it could be flow/extrusion problem

After looking at the project and the pics then I would be looking for something physical with the printer. Loose extruder drive gear axle, problem with gear teeth meshing, bowden tube issues etc.
