Unable To Inlay a Design Into a Surface

I have a MK4 and MMU3 set up, I'm trying to inlay a design so that the surface is flat but my design is there. No matter how I do this whether it be a part added to another or a modifier the design will not appear once I slice it. This did not become a problem till I updated the software to 2.9.4. and it doesn't matter if the logo is a part or an SVG it will not modify the surface. Is there something I'm doing wrong? Is there a new way to inlay designs to a surface?

Thank you! It appears my slicer is just fine, I've tinkered with it a bit more and it looks like my problem lies with the top most surface being a different material. The fix is a bit weird, you have to make your inlay the same thickness as your part and only paint the top surface the color you want. this generates your inlay like normal and doesn't make it happen through the whole part.

Hmmm... attached is a zip containing two files.  Unzip and import both together as parts, assign a different extruder to each and slice - if this works then your slicer is probably OK, if not it might be corrupted,
