slicer command line - different "print" options for multiple .STLs in one slicing operation -- is it possible?

I have a semi-automated process I'm using for a certain family of 3d-designs.  Often, the objects are paired, but they require different print settings (such as top/bottom layer count, fill density, fill pattern, fill angle, etc.).  I can slice them independently and do it entirely from the command line.  But I would like to, from the command line, give two .STL files, have the slicer auto-arrange them, and specify different print settings to be used for each object. Is this possible?  How do I achieve this?
