Problem with Cutting
I encountered a strange behavior of PrusaSlicer (version 2.9.4, Linux (OpenSuse)) while cutting a simple part.
When I cut it at 4mm heigth (center of the holes) I get open faces, resulting in errors while slicing.
When I cut the same part at 3,5 mm everything works just fine as exspected.
Does anybody know what I'm doing wrong here?
You can find the part for testing here.

For me, it looks like this in Prusa Slicer 2.9.2 under Win11:
RE: Problem with Cutting
Thanks for posting a link to the model. Much better would have been uploading your 3mf project file because that contains all YOUR specific settings so we can check if anything is messed up. Make sure you (zip) compress it, or the forum won't accept it. Use Attach file just below the text edit box to upload it.
Without seeing the 3mf is all guess work.

RE: Problem with Cutting
Your cut at 4mm intersects precisely with several of the vertices making up your geometry. This leads to the cut function not working correctly. It results in a broken model. This is not unusual when doing such operations.
When I cut it at precisely 4mm in PS 2.94 on Windows 10, PS pops up a warning about "Open edges or errors were detected after the cut. Do you want to fix them using the Windows repair algorithm ?"
When you examine your posted pictures, you will see the dark green faces and the purple edges. They indicate the issues with the geometry caused by cutting it at 4mm. Unfortunately the repair tool is only available on windows as it is part of the OS. With you being on linux you will have to find some other way to repair your geometry if you insist of cutting at precisely 4.00mm
Try cutting it even only slightly off from 4mm like 3.999 for example and the cut plane wont intersect with your models vertices.
You could also change your original model to move the tubular cuts through the hexagon down by a fraction but honestly just changing the cut to 3.999 is easier.
