Layers separated in dual color 3D Benchy

I am trying to slice a dual (dualprint model) color 3d Benchy ( https://www.printables.com/model/2236-3dbenchy-the-jolly-3d-printing-torture-test-by-cre/files ) to test my IDEX setup, but keep getting a layer problem using PrusaSlicer. When sliced, I begin getting an error in the layer order around layer 41, skipping to 46 and then printing previous layers. Being as the Benchy is one of the most printed models, I imagine I wouldn't be the first to run into a problem. I have sliced the same model in Cura with no problem. I tried fixing the error in the model surface but that makes no difference.

At first I thought this was just a rendering problem, but trying to print it produces a mess.

Can anyone tell me what is going on here.

Nevermind. Found the problem. I have a Tool Change G-code with z-lift and had commented out the z-down.
