Hotend fan weirdness
From what I can make out the fan is not respecting the the entire layer height but rather the length of individual printed line length. When the line length is short the fan runs at the set 80% (2nd image) but as the length increases the fan speed almost cuts off (3rd image). This has the effect of the fan only being on for one half of a long perimeter or only half of the top infill. What am I doing wrong?

I don't see what youre seeing. If the fan speed were changing to near zero the color of the line would gradient towards dark blue. But everything is the same shade of orange as the 2nd image. Nothing has changed; It's still 80%/orange.
It looks to me like you want everything at 80% fan speed except the first two layers which is exactly what is shown in all images otherwise the part wouldn't be so uniformly orange.

What the slicer says is not what is actually happening to the fan, that what I don't get.

OMG, it's a wiring issue, as the print head moves the broken wire connects and disconnects, nothing to do with the slicer or firmware. How embarrassing. I've been printing like this for 3 months!!
