I am on PrusaSlicer 2.9.0. I am slicing a miniature for 0.04 mm layer heights. I noticed that for some thin spike-like structures on the model, PrusaSlicer generates GCODE that seems to whole missing layers (gaps). The first screenshot is the preview, and the second is the 3D editor view.

I've considered the slicing resolution, and have already increased (used smaller values for) the resolution values:

Yep.  Either the model has issues (but theres no yellow icon pictured in your image so probably not) or you are using Arachne as thats the default slicing engine.  The arachne default settings have problems with thin edges and small points.  

Switch to classic slicing mode or experiment with different arachne values.  They are not one size fit all.

Indeed, switching away from arachne slicing to default slicing solves these gaps!
