Cut Tool doesn't change part size

I'm cutting apart a model to make a fun little 3D puzzle. I printed out a plug and square tolerance calibration print and found that for a circle, .1mm is tight and snug, for the square .15 is tight and snug.
So that led me to doing a cut test and I found that no matter what I change the tolerances to, the final model still shows the dowels as the full size of the plug. I deliberately exaggerated the tolerance to make sure it would take a large amount of material out, but it still shows up the same. I tried a .1mm tolerance and a 4mm tolerance, but the part came out the exact size of the entire cavity for the dowel every time. What am I mistaking about how this tool performs tolerance? Does it not show in the plate view but only during print out?

For anyone else, the holes are where the changes are shown, not the dowels. The holes are made with  negative volumes.

It would be interesting to see your project file (zip the 3mf file before uploading or the forum software will silently delete it).

I just did a quick experiment where I cut two box primitives. Both with a 7mm diameter dowel. One box with 1mm tolerance and the other with 4mm tolerance. With both of my cuts the dowel is the same size, but the cut holes are the dowel size plus the tolerance. Here is a screenshot as well as my test project (if you want to dissect it).

Sure, sorry for the delay. I was working all week/weekend. Here is a zip. The third plate is the set of pegs that finally fit. The tolerance I've found for round dowels is .1

I think part of my issue might be to calibrate the filament first as well.
