Is there any way to specify which side of the cut will have the pin for the connector and which side will have the hole?

Yes. Just flip the cut plane. Theres an option when placing the connectors.

Great tip! Just to add, you can also rotate the connector in the slicer if flipping the cut plane doesn't give you the desired orientation. That way, you have more control over which side ends up with the pin or hole. It's nice to have that flexibility in PrusaSlicer!
