Under extrusion and clicking noise from the Nextruder

So the machine was assembled by me 4 months ago, was working fine but started making some strange noises and i wanted to lube the linear rail by disassembling it the nextruder and its parts around it.
All went smooth and after reassembly i noticed that during the gearbox calibration a ticking noise appeared as i was screwing the 3 hex screws for the plastic cover.
I back tracked and calibrated again with no issues this time, loaded filament and made about 10 small prints with no issue.

After that though it started under extruding and many hours troubleshooting got me nothing. It appears like the motor has no power to properly pull the filament anymore. Can this actually be the case? Can motors fail like that?
I also noticed that it now a small amount of smoke comes about of the nozzle upon first extrusion, my only guess is that its burning lube, but how?! And why only at the start?  

I disassembled the gearbox again to see the PG ring orientation and if i missed anything, all seem OK.
Cleaned the gears from the blackened lube and applied new, reassembled and run calibration with no issues.
Now it cant even properly purge! Tried PLA and PETG.
I will take it apart again, but what am i missing guys?

That sounds really bad. I would recommend taking it apart again and following this video guide to reassemble it:

Make sure using the PG-assembly-adapter you can turn it by hand.

Also, when screwing the cover down, don't over-tighten or it will cause the PG assembly to bind. 

If it's still an issue after reassembling, I'd contact support.

Hi Hyiger,
I always follow Ifti's video guides along the Prusa's pdf, same procedure as i can see.

Lets see if 3rd time is the charm!

I can hear a faint ticking noise even in calibration with the hatch opened, cant remember if thats normal though.

I wouldn't expect it, there is just the stepper motor rotating with the planetary gears, no load or anything else.
You can manually control the stepper in the "Controls" menu, "E" axis.

I would highly recommend that. It's a bit tricky because there is a fair bit of friction to overcome, especially if the assembly tool hasn't been "broken in" (3d-printed surfaces are rubbing against the planetary gears). This is where I'd focus my debugging efforts. It's possible that teeth are damaged - if you can identify the defect, it may be possible to "rework" the tooth e.g. using key files (also the blunt end for the handle can be useful to bend teeth back).
