Marlin print on 5 head XL - first layer calibration issue then fine

I've been running various prints on my new 5 head XL and decided to print a Marlin (4 color). 

When it printed the first layer, the white sections were shifted in both the X and Y directions by at least 1 mm. Other 2 colors were fine. See first picture:

I had calibrated the print heads and other multi-color prints were fine, so I was a little concerned and didn't know if it needed recalibration, or if other colors would be similarly shifted later in the print. So I let it keep printing. Layers 2 through the end were perfect (alignment)! Although there was some stringing, nothing really major. Did not use a wipe tower - perhaps a few of the black dots might have been eliminated if I did, but not worth the extra filament and time. 

So why would one color on only the first layer be mis-aligned and then the entire remainder of the print be good? Here's the final print:

There was a post about a similar problem that was solved by greasing the three posts that lock the tool into the tool holder. After reading that post, I greased them on my machine and my prints came out better. The grease must take up a bit of space that can cause the tool to become less stable. I don't know if this is your issue, but it could help. The grease is included with your machine and the applicator is available on printables (somewhere). I just used my finger and it was good enough.
