Is your extruder still completely stock or did you try any of the modified main plates that were proposed in the other thread? I have the cable and I plan to try this setup this weekend.
Hmm . . . maybe you were late to this thread, the interim answer for non-MMU3 modded MK4 extruders was posted by @Volker on Feb 6th (page 3) in this thread. Since the non-modded MK4's filament sensor is near the top of the heatsink, and with the mod'ed extruder it will move down ~15-20mm to roughly the middle of the large filament gear of the PG assembly, it will usually fall short and fail to load properly. See section 9A of MMU3 build for MK4 extruder mod to get a visual example of what I just described above.
Volker provided this tweak to load the filament further "M708 A0x0b X10 ; extra load distance"
This works . . . make the change in Prusa Slicer / Printer Settings / Custom G-Code. . . see attached image, make sure you change it back to 5 once you get your mk4 extruder mod applied.
My hardware / firmware MK4 v6.0.0-RC1 & MMU3 v3.0.3 + home-made mmu-mk4 cable
I got it to load but it's not reliable at all, maybe 50/50 chance. When it loads though it purges just fine.
Setting the Nextruder config to "stock" automatically disables the MMU, so there is no proper way to run it without the updated filament sensor and new parts :-(. Let's see how long it takes until the parts show up in the eshop...
Load to Nozzle does work but it does not purge enough on its own. I think the purge setting is in firmware so you can't fix it with GCode. If you load to Nozzle you get the screen that asks if it is purging the correct colour. Just keep pressing Purge More and it will eventually flow - maybe need to do this 10 times? I push the filament manually at the same time just to help it along.

Moved my MMU over to my MK4, stock extruder, just changed the cable and added the GCode tweak. Had one failed print because of a weird blob on the wipe tower late in the print, but after that it seems to be working without a hitch. Certainly I'll get the conversion kit once they're released but as a temporary measure this is pretty good.

Oh man, thanks again for coming back to this 👍. I did read it but I somehow didn't understand that this is also happening on normal load from the printer, stupid me 🤣. First MMU3 print is started, let's see how it goes.

what's a little strange to me is that we had to increase ours to `M708 A0x0b X40` to load properly. `X10` wasn't nearly enough for some reason

FYI . . . Prusa posted pre-sliced multi-part G-Code files for MK4 specific MMU3 parts + Nextruder LoveBoard Cover (original cover will hit MMU3 frame brackets). All the MMU3 parts appears to be R4. This does not include the Nextruider upgrade parts, they state on the "Details" page . . . "However, some parts requiring specific post-processing are included regardless, those aren't included in the G-codes (only as STLs)."

Also if your currently using the MMU3 with a non-modded MK4 Nextruder, Volker mentioned a few posts back (in this thread) that he was now using an M708 value of 19. I'm still using 10 but might try 15 soon.

I've been using x19 for a while with no issues at all. Also I haven't bothered reprinting the R4 parts as there doesn't seem to be much difference. The MK4 gcodes are just exactly the same R4 parts for the 3.5 etc but pre-sliced and ready to print on a MK4 as far as I can see. I have been wrong before though.......

True, I don't see anything at first glance, but they did go through the trouble of marking them R4, so I'm siding with possible minor changes, maybe ??
Wish Prusa would supply a change-log with the improvements / enhancements on their parts.

MK4 nextruder upgrade files are available . . . be aware you need a rubber o-ring.

Be aware there are some additional parts required . . . and I'm probably missing some stuff, do your own research.
1) Magnet 3x1mm (1x)
2) Misc screws . . . M3x22 screw (2x) | M3x35 screws (2x)
3) O-ring 24,5x1,5
Also the note on the MMU3 build page for Mk4 nextruder mod says "The new main plate is 3D printed using MJF technology. It cannot be replicated with the same quality using FDM printing."
Don't forget to change M708 back to 5mm !!

Just to note. The O-Ring is 27.5 mm External Diameter and 24.5 mm Internal Diameter. Sometimes described as 24.5mm Bore by 1.5mm. Obviously I found this out the hard way......
Modified Nextruder works very well with self printed parts in Prusa PC Blend. Running without the O-Ring just now as RS Components are not open at the weekend!

Printed all the R4 MMU3 parts, received my tiny 3mm x 1mm round magnets yesterday, completed Nextruder mod with PETG printed parts (PC & PCCF on order), no o-ring, can't find locally, my Prusa MMU3-MK4 kit should ship ~April 22, so I'll roll with it for now.
Two "moderately-complex" prints behind me (sheep & pg-gear), both 100% successful, confidence is high, will shoot for a complex print with 5 colors soon.
Ty Prusa for posting the files, thank you everyone for your help and feedback, impressed so far.
