Hmmm, your description smells of cooked plastic that's seeped between the PTFE and the heatbreak. But hard to be sure.
Maybe try polishing the inside of it with a small allen wrench wrapped in newspaper? It's an old trick for shining up the inside of a piece of metal pipe; shove newspaper through to clean out the crud and make it all shiny again 🙂

I can't say I remember seeing such marks during assembly, so there really isn't much else it could be besides cooked plastic. No similar marks on the PTFE when I removed it so the filament is really the only option. I previously mentioned a burning wax smell since the rebuild that I've never gotten before. I calked it up to things "seasoning" (specifically the copper block and sock as those are new things to my setup), but I wonder if that is related. I have noticed the smell becoming less noticeable as the printer got used (e.g. initially the wife noticed the smell upstairs, then you noticed when you walked into the basement, then it was pretty much just in the office, now you have to be looking for it or have your eye at the plate watch it print).

Still not cooperating yet... Rebuilt it again with a different new heat break, new heater, and new thermo. Benched everything before wrapping the cables and buttoning it up. All was good so I finished the reassembly and tried again. XYZ calibration worked fine as well as manually extruding, but when I went to do my Live Z and it jammed again and kept pissing off the MMU due to not being able to unload.
I pulled the data cable from the MMU so I can work with it complicating things. Took a couple of tries, but I finally got a successful Live Z (I don't recommend natural PLA for Live Z testing... 🙄 ) and a 20x20x20 block to print. Now it's trying a couple of Benchies. We'll see how that goes and then I'll try adding the MMU back into the mix.

Ugh. Finally! What a painful ordeal...
At this point everything in the hotend except the heat sink has been replaced since the bent heat break issue. This last attempt replaced the heat break again as well as a new heater and thermo pair. My best guess is that there was an issue with the heating.
The above print is from old gcode and ran with no failures or issues. I did find, however, that in single mode prints I need to drop the temps to 210/205 like the multi tool config. I'm also having an issue with a rough hull on a 0.1mm layer Benchy (in single mode), but I moved that issue to a thread in the MK3S forum (since I found it while the MMU was disconnected).
So now to go print @vintagepc's v3 bucket and start catching up on my backlog.
