Bon-tech Gears Crunching
I am having the same issue in between filament load. or color changes. It only happens when there is no filament in the extruder. As soon as the filament reaches the extruder and pushes the door open, then the grinding stops. Can it be something with the thickness of the door? As in the bon-tech gear that is inserted on the door, being too far in toward the extruder? Maybe the inside of the door needs a redesign with more space to allow it to be there without interacting with the extruder until the filament gets there? Just a thought..
Extruder step skipping
The extruder motor will make a distinct loud click every now and then when it skips a step due to the preassure. In the MMU2S ive ofthen found this in later time to be when there is too much drag, or when using a 0.25mm nozzle. If you can hear squeaking or crunshing (especially if only when filament is not loaded) that sounds more of an issue with the gears.
I'd recommend to disassemble the hotend and make sure that the gears are able to move freely without hitting any plastics. On the door i personally had to use a small exacto-knife to remove about a millimeter of plastic that was poking the bontech gear. Also make sure that the lock-screw is secure and not poking out (be sure not to overtighten as it's easy to break) and also clean out any gunk from filament that might collect inside the extruder and between the bondtech-gear-teeth.

please check in settings>HW setup (experimental) if you have the E-cool feature enabled, and try to disable that.
