Z Axis doesn't hit end stop during calibration with glass installed

I am supposed to calibrate Z with the glass installed on the bed? If so it seems my Z axis is the thickness of the glass away from the stop. What am I doing incorrectly? If I hit "Z home " in Pronterface the extruder hits the glass.

If you have end stops connected corectly It should home just fine. if you need to put it higher so that your nozzle is not touching the glass just lift the whole part with the limit switch on the left Z smooth rod . Find the sweet spot and calibrate it with supplied paper credit card. The position of your limit switchis determins the 0,0,0(x,y,z) point of your printing area.

Hi Ryan

Welcome to the forum

As fas as I am aware, the Z end stop holder should be down as far as it can go, resting on the Z motor holder. If the ens stop holder is effective floating, it can move.

If your nozzle is 3mm away from the end stop when it hits the glass plate, then you either have an adjustment issue or you have made an error in the build.

Any chance you could post some pictures, particularly the Y axis and build plate.

I raised the Z-endstop-holder a few MM and it now End stops before it hits the glass.

Be aware that the endstop holder can move and you will end up with more problems...

P.S. Can you check to ensure that the endstop holder is 42mm tall. I think the 3mm printer variant has shorted endstop holder at only 37mm. Make sure you have the right ones.
