Original Prusa i3 MK2 Multimaterial

Printer works great! Multi-material works great, when you have something already made to print. What I can't find id how do you CREATE your own 3d color object?
First attempt, I saw I'm supposed to make each color part individually, then add them together in SLIC3R, but I can't add parts in SLIC3R on top of each other. So to make a simple tube that changes colors as it goes up is impossible. But yet the 3d color boat (I don't remember its name) is multi-print and intertwined with each layer/part.
Second attempt is to slice it in SLC3R and count the layers, go to the .org and edit the g-code, but again this won't work for intertwined parts.

Anyone have the answer?
