I just got my Prusa MK2 and am trying to dial in the prints. I have noticed that the more vertical height a print has the more the print begins to degrade. After spending several hours trying different ideas I cannot fix the issue. In the picture below you will see halfway up the lego brick (base height = 8mm) the print goes from very nice to introduction of lines. I have tried other objects of similar heights and greater, they all end up this way, just at a different start point. Once the lines begin they stay throughout the remaining print. Additionally, the lines become present at the same place on all sides.

I have run and rerun calibration, ensured filament was not getting stuck and have modified prusa mk2 per http://www.thingiverse.com/thing:1656945 ; which definitely improved frame shaking. Lastly, I also have my prusa mk2 on 1/2 inch closed cell foam. I note this so you have a better picture of my setup.

Filament - Prusa Grey that comes with printer (1.75)
I used Slicr3 - Prusa version to generate gcode
I used optimal 1.5 <-- no changes were made to settings
SD card was used for printing

Looks to me like a temporary under-extrusion.
I would have thought filament tangle, but you ruled that out already.
Dust or debris on the filament partially clogging the nozzle, maybe.
Also, have you checked the knurled extruder pulley is clean, and the idler springs have the suggested amount of compression (13mm) ?
