Problems with Slic3r Prusa edition, won't save changes to stl file when it's exported

I'm using a Mk2s with the multi-material upgrade, but the problems I'm having is not with the printer, my problem is with Slic3r Prusa edition.

I make my changes from the stl file's settings and click on "Slice now", the progress bar moves as it slices.
When I click on "Export STL", the progress bar moves and then the window pops up asking where I want to save it and I assume it saves that version of the file to the hard drive.
When I click on "Export gcode", the progress bar moves and then the window pops up asking where I want to save it and I assume it saves that version of the file there.
There are files being saved, but a lot of my settings are reset to the default.

I'm trying to print with support material. I'm using dissolvable PVA. I was able to do it successfully a few times the other week. Now the program doesn't export the settings when I click on "Use support materials" so when I print, it doesn't build a wipe tower, it doesn't extrude anything from the other nozzle, just nozzle 1. (Or "0" as Slic3r prefers)

It doesn't export the first layer temperature settings sometimes. I'm doing the exact same thing I did other times with other prints. Slice, export STL, export g-code, copy the g-code to an SD card, and print from the SD card. I know right away when I notice the temperature settings are at the defaults and the extruder only lays down a bead of PVA and doesn't switch over to white PLA. It doesn't lay down a layer of wipe tower, it goes straight to printing the model's first layers.

Something new popped up this session. The last time I did dissolvable support materials, I had the PVA in slot 2 and my primary PLA material in slot 1 and Slic3r was setup accordingly. This time, the support material button told me that the support material was required to be in extruder 1, so I swapped them out and made the necessary changes to the other settings.

The STL file does not contain the slicer settings. Only the model.

You really don't need to save the STL file from the Slicer, as you had one to load into it.

Load and STL File
Change settings to what you want
View PREVIEW to verify you like it
Save .GCODE
Print.

If you want to change your settings - so they are now the defaults, you can save them in the three areas:
Print Setting, Filament Settings, Printer Settings. There is a little disk icon next to the name of the setting.

Slic3r isn't transferring my settings to my gcode file.

I'm trying to print an object that has overhangs. I'm using the multi-material upgrade kit on a Prusa i3 Mk2s. I've successfully used soluble supports before when I printed a miniature last week. I'm using the same settings I used before.

For some reason, this time it won't enable a wipe tower unless I have the PVA setup for feeder one and my PLA on feeder two. (Slic3r calls the positions 0 and 1, respectively). It won't let me put the soluble material in place 1 and the PLA in place 2 like I did last week.

I have the wipe tower box checked. I have the perimeters and everything involving PLA set up for slot 1 on Slic3r, which is position 2 on my holder. I have everything set up like Slic3r wants. When I export the stl file to my hard drive and reload it, the settings are back to the default.

When I print the gcode file, it only extrudes PVA, it ignores the PLA altogether. It doesn't print a wipe tower at all, it prints the perimeter in PVA, prints multiple layers of the supports, and leaves blank spots where the PLA should be.
