Nozzle Dot at End of Print
I seem to get a tiny divet from the nozzle during the end of a layer. Obviously only shown more at the final top layer. Happens on every calibration square print as well.

Did you install the beta Slic3r? I saw in another thread someone talking about that problem with the latest beta. I haven't printed anything since I updated it, so I can't confirm it happening, but there was another thread about it.

I'm using simplify3D. Changed retraction lift and such without much luck.

did you check: force retraction between layers (advanced tab) ?
did you set a decent retraction lift at the extruder tab (i'm fine with 0.8mm here) ?
and i hope you've got something like: G1 X0 Y200; home X axisinside your end script.
