I wanted to give an update for anyone looking: Turns out it was in fact the nozzle. I replaced the nozzle with a brand new e3d nozzle and I'm getting significantly cleaner prints! The temp tower the left was the original nozzle, and the right is the new nozzle. This whole time I was thinking there was nothing I was printing that should be destroying the nozzle, but it came to my realization from this video

 

and later this link https://www.reddit.com/r/3Dprinting/comments/67xons/glow_filament_the_museum_of_blown_out_nozzles/  that glow in the dark filament absolutely destroys your nozzle, apparently even hardened steel nozzles. So there we go, after replacing all my rods, bearings, upgrading to the MK3S, it turned out to be a bad nozzle. 

Thank you again for all your help and hopefully if someone else comes across this it might help them as well!
