First layer not flat

I wanted to print with my MK3 a very complicated model. It is a lumbar spine which I’ve cut in half to connect them together after printing (e.g. with pins or magnets).

The problem is that the connecting layers (print bed layers) don’t fit very well together. The parts didn’t warp at all so I thought well I need to level my bed … so I used the nylon nut method ( https://github.com/PrusaOwners/prusaowners/wiki/Bed_Leveling_without_Wave_Springs ) and was able to achieve about 0,05 mm of total variance (at printing temperature).
I tried printing the parts again and in the photos you can see the results. Still not very good in my opinion. On the worst area it is almost 0,5 mm off.

Is there something I can do to improve this?

are you letting it cool before removing? a glass bed would be ideal if you want it truly flat.

Yes I usually let it cool down.

Maybe the bed leveling with the octoprint app is not very precise. I am thinking about printing big test parts, measuring them, and adjust the screws with nylon nuts accordingly.

If you calibrate a cooled bed, remember that the bed changes shape as it warms up (due to the length expansion of the material).
Therefore, I first warm up the bed to working temperature before calibrating using Octoprint.
