Settings for Support interface Slic3r PE
I figure I am possibly just missing a setting somewhere but it never hurts to ask from those who are more in the know than myself. The photo attached shows 3 prints. The one of the left had support structure all the way across the bottom. The two on the right were rafted. why does it look like the outer shell layers just weren't printed? when the supports were pulled off I'm left with this ugly mass of roughly printed area.....

If you're not using dissolvable support, the layer immediately above support is going to appear rough. You have to leave a gap between the top layer of support and the supported layer immediately above in order for the supports to be removable. This means the next layer is literally printing on air -- or at least a small gap -- and as such, won't have the "squish" that provides nice inter-layer adhesion. They'll be round extrusions with lousy adhesion. You can see these layers in preview mode in your slicer. It's one of the limitations of current FDM 3D printer technology.
You can try re-orienting your part to minimize the amount of support required, or print it in pieces and assemble it post-print. Those parts have a LOT of support, so consider these options.

You may try the slic3r-1.41.1-rc, the accuracy of supports was improved compared to 1.40.1 and older.
