MK3S failed Z Calibration after trying to fix a print

My MK3S was printing fine till I had a bad clog during a print and I had to shut it off remove it. The print was 20 hours long and only had 3 hours remaining, not wanting to lose my print entirely, I altered the Gcode for that file so it would resume where it left off.

 

Since doing this, the Z axis can no longer calibrate for some reason. It believes the bed is about 2mm below the bed itself. Even when attempting to print normally with regular GCODE, the nozzle slams into the bed. The wizard also fails.

Factory reset hasn't helped as the issue is still there

PINDA is 1mm above nozzle as standard

With the power off, make sure both threaded rods rotate smoothly in the Delrin nuts at top and bottom.

I had Z axis problems when I partially cross-threaded one of the nuts.
