Firmware causing sensor issues?

Hi,

So I was having problems uploading the newest firmware to my Prusa MK3 i3 printer (just the original one), and originally my PrusaSlicer was just exporting stuff in the BGCODE format which my printer couldn't read seeing as it had never had a firmware update since we built it. So I reconfigured that and got the flash to go through, it was successful and I figured out how to turn the BGCODE format off anyways.

Since then I've been having problems with the IR sensor that's on the top of the extruder, when I run the setup wizard and it gives me the "Filament Sensor self test failed" error. It looks like the sensor is still getting power, (I checked it with a voltmeter). I noticed that in the new firmware it has options for autoload, which I hadn't seen before, but when I turn the filament sensor off it reverts back to the regular load filament status. 

I have since bought a new one, it looks to be the exact same sensor, the 3 prong Prusa Rev .4 version (I think), but I was looking through the manuals and stuff and it doesn't look like stuff supports that sensor anymore? Even the old manual now has a 4 prong sensor. This has only began being a problem since the new firmware update.

I'm trying to figure out the best way to fix this? Thanks!

the original Mk3 printer had a 4 wire, Laser filament sensor. 
this sensor had issues with translucent, shiny, and I believe Green filaments and was rapidly upgraded to the Mk3S with Infra red filament sensor ( 3 wire sensor Black PCB) 
the Mk3 also had a 3 wire Pinda,  which was replaced in the mk3S with a four wire Pinda.
Late Mk3S and Mk3S+ printers  had 3 wire filament sensors with RED PCB's which had modified circuitry to enable the printer to sense it's presence even if no filament was loaded

To add a bit more context, this was the sensor I assumed was causing the error, it's what came up when I searched for the filament IR sensor. The one still in the packaging is the new one, I wanted to make sure I knew what the problem was before I changed it since I read on a different page a lot of people were having problems with this specific sensor.

It looks like you have a newer red filament sensor in service, and you are planning to replace it with the older Black version. 

I have no experience of this possibility! 

I only have Black filament sensors.

I swapped that old one in and it did not fix the problem. I'm going to try downgrading the firmware and see if that changes anything.
