Any Way to Make Precision Calibration Adjustments for X, Y and Z Dimensions?

Recently I needed to start using my MK3 for higher tolerance prints. When I print a 100mm cube the X length is 99.8mm and Y 99.6mm. (Forgot Z at I type this.) Apparently the tolerance spec is 0.3mm, so X is technically in spec. But I need better. There is the Extrusion Multiplier variable in the Prusa Slicer that can get things a little closer but before I can fully correct X it's over extruding some and degrading the final surface quality. 

Has any here worked through trying to get close to perfect X, Y & Z dimensions? Perhaps mess with stepper motor settings for each axis independently to get them all closer to 100% size?
