When running the calibration wizard, the bed calibration point was not found.

Everything went fine with the MK3S assembly. However, when running the calibration wizard, the bed calibration point was not found. The printer stops close to the bed point, which it failed to detect. I verified that the new hot-end is assembled correctly per the instructions, and all axes move freely, The pulleys do not slip, and the print nozzle is clean (new nozzle). Everything looks good. I re-ran the X/Y calibration and verified, with a sheet of paper between the nozzle and the print bed. The print nozzle does not touch the print bed during the calibration routine. I screwed the PINDA probe slightly lower and re-ran the X/Y calibration. The problem persists, the bed calibration point still was not found. I also triple-checked the wiring and that the PINDA probe connector had no broken wires and was plugged into the PC board correctly. This PINDA probe is the same used in the i3 MK3 before these new changes were made. It worked perfectly.

Please help ASAP. I am at a loss as to how to fix this problem.

Is there a different PINDA probe for the MK3S as compared to the MK3? I did a "Factory Reset" erasing the whole EEPROM. Still, the bed calibration point was not found. I manually tested the PINDA probe by placing a metal object under it. It behaves as it should. The LED at the top turns on and off; also, the state of the probe changes from "1" to "0". The probe appears to be working as it should. I understand that the V2 PINDA probe has an inbuilt thermister to compensate tor the difference in cold and hot measurements. I also appreciate that V1 and V2 are not interchangeable. Could I have been using a V1 PINDA probe in my MK3? There is no marking on the PINDA probe that distinguishes it as to which PINDA probe version I have.

The problem persists. I am at a total loss as to what to do. To date, there has been no response from Prusa Research Customer Service or this forum.

 I assume you just upgraded your MK3 to a MK3S.  You didn't really say.

If so, it's the same PINDA.  Lower it some more.  
Or, you may have not upgraded the firmware to the S variant.  The latest version of the MK3S adds 8mm too the Z axis over the non -S version.

And when contacting support, ALWAYS use the chat feature.  Email is hit or miss in the best of times.  Chat connects to wherever the tech is.

Check all movements of all axis, at the end points check if it is hitting cables, and the axis do not go to the end positions.

Also you could have a bad cable, check in the position that the printer stops, where stops the printer, always the same position? it could be that with building the cable broke, and only is some positions fails, move the extruder on this position to see if pinda fails.

Check also the plugs , if it connected all the way in.

Have troubled with the same issue today on my MK3.
Have found out ,that the extruder on the x-axis , not glide smooth enough on the round bars ,so if you power it off and drag 
the extruder manually by your hand on x axis  ,you feel that there is some counteracting forces 20-30mm before homing center.
So thats happen is that the iprusa make his new homing who is not correct and then we he starts on XYZ calibration he have the wrong 
zero homing.So then he couldnt find the  first 1/4 "O" .
It works when I drag all to the left side.

Make sure you are not overtightening the tie-wraps holding the hot-end assembly to the steel rods, slightly distorting the linear bearings. This will cause the hot-end assembly to not glide smoothly. I believe the assembly instructions warn and mention about this potential problem.

It run very smothly when i dismantling the x stepper so its not the bearings I think

Bottom line: DO NOT OVERTIGHTEN THE TIE-WRAPS HOLDING THE EXTRUDER ASSY TO THE STEEL BARS!
