I keep getting a thermal runaway, resulting in an M112 emergency stop. I am pretty sure it's not the bed and cleaning the hotend works for a while, but it crashes after 5-6 hours.
So my I'm thinking of replacing the hotend, so I might as well just upgrade the head in the process.

that is the Mk3S+ upgrade. which needs all of the plastic parts re printing.
I am not sure that it is going to address your thermal runaway issue.
thermal runaway usually occurs due to :-
overcooling of the extruder heat block, (Possible due to incorrect assembly)(Your hotend looks to be located properly in the retaining blocks)
poor thermal contact between the extruder thermistor and the heatblock
A faulty heater
Faulty heater wiring,
Faulty heater connector on the einsy
Low voltage on the power supply
Loose power connections
the chances are that changing the parts for this upgrade will not directly correct your thermal runaway issue.
